At times controversial regarding issues on international affairs, and ethical vs. unethical intelligence work, The Agency was originally conceived as a look at how the CIA was surviving in the post-Cold War era. Episodes often involved the Director or Deputy Director learning of possible terrorist threats. There would then be a conference with the DCI, DDCI, the Clandestine Operations Officer (Matt Callan or A.B. Stiles) and representatives of the art department--responsible for creating necessary documents or innocuous looking weapons, needed by the Clandestine Operations officer(s) to fulfill their mission. In one instance, the art department painted a bowl of Semtex (a plastic explosive) to look like an antique bowl, so that an antique-collecting terrorist would buy it and, thus, be eliminated.

When the World Trade Center was destroyed, it changed the entire focus of the show and included the replacement of the character Alex Pierce. Many fans were outraged when CBS cancelled the show following a cliffhanger that ended Season 2, leaving in doubt the fate of two popular characters and the loyalty of another. Due to this, there were large petitions for CBS to renew The Agency for another season or simply another episode to conclude the cliffhanger – which, to date, remains unresolved.
